Try narrowing the target field to a smaller area closer to your planets. By default the Bot goes 30 systems in both directions with average drive techs it should take only 30 min to a few hours to reach depending on the ships used. If you tell it to scan the whole galaxy you can expect it to take a long long time and run into errors too eventually, stay within reasonable parameters and it will run smoothly without problems
